Phylogenetic Taxonomy is likely to replace Linnean Taxonomy in the future. One thing that will help replace it is the introduction of PhyloCode, slated for 200x (the "x" indicates that the year is unknown). This new set of rules will help establish some clarification and possibly even prevent problems where a taxon is accidentally named using a label already used for a previously known taxon (consider the recent problem of "Syntarsus" the theropod vs. Syntarsus the beetle). I can't wait for 200x, can you?
